Hello everybody,  I just took my bike out of a one year storage. 1999 M900 S with 10,000 miles on it.
New battery, new plugs, had some stabil in tank.  I'm on my third tank of gas since storage so I'm thinking if there was bad gas it should be gone now.  I put some Sea Foam in the tank and burned the whole tank and it still runs like garbage. 
It will crank fine, idles fine, and runs good at low RPMs.  If I open the throttle it boggs down and sputters.  It backfires some through the air intake also. 
The K&N filter is clean, no obstruction.  The bike has a hard time getting over 60 mph. :( 
If it were the emulsion tubes it would idle rough too, right?  I'm still trying to learn about all this stuff.
Any ideas what to look for or try??? 
One other thing,  I used to always have to choke it to get it started, now I don't.  It starts without choke, but I give it a little gas.  I checked the choke and it seems to be working fine.  I opened the choke a little to see what kind of difference it made while ridding.  If I opened it to far it would cut off.  Opened a little and the throttle response improved on the low end but still bogged down when I twisted the throttle a lot of course.  I had thought the choke might be stuck open but it seems to open and close like it always has.  The new battery is stronger than my old one so I thought maybe that's why it cranks better.  Figured I should ask the experts. :)

My guest will be the fuel filter. have you change it?

New fuel filter, new plugs, drain carb bowls, make sure carb slides move freely and pray to the motorcycle gods.

Emulsion tubes affect mid throttle and did not wear while the bike was in storage.

Fuel tank vent, pinched hose underneath tank, vacuum leak. Probably should clean the carbs completely.

If you're tinkering in the carbs, get gaskets and/or O-rings from your dealer first! They don't always stock bits for the old carbie monsters anymore so you might end up taking the bike apart and then waiting on parts.  [bang] Odds are that the gaskets that are on there are the originals so you're really going to want to replace any rubber bits you disturb.

I changed the fuel filter, (FF3407 / G243) Luber-Finer from Autozone which was a great match for future reference.  Bike runs a little better but not much.  Still runs kinda crappy, does not scream like Banchee. :( I am going to drain the carbs when it cools down some and maybe add some SeaFoam to this tank.  I would much rather ride than work on carbs. :(
