Hello - This is my first time posting. I recently purchased a 2000 M900 Sie that needed a new rear brake line and caliper (piston was melted to the brake pad and the brake line was also melted).
I was able to replace the rear brake caliper and brake line and then bleed the brake. I moved the caliper to the appropriate position and torqued the right bolt that holds the caliper onto the caliper holder plate to the appropriate torque setting specified in the Haynes manual. When I went to tighten the left bolt to the caliper holder plate, it kept spinning. I pulled out the bolt and noticed that the hole that receives the bolt in the caliper holder plate was stripped.
Is there anything I can do to fix this issue? Do I need a new caliper holding plate? Anyone have any guesses as to why this occurred?

You could put a Time-sert in it

but find about availability/cost of a new or used one first.
Make sure you've got adequate freeplay in the brake lever prior to riding.
Lack of freeplay is a common method to cause the damage you're fixing.
That full-floating caliper bracket is a bit rare.
A Timesert can most likely fix that issue.
So you've got at least 2 options. :)

and unless the flash on the camera is doing funny things, your rear rotor looks a little blue in that one spot. If the pad melted itself to the caliper piston, the rotor likely saw a lot of heat too... You may need another one of those in addition to the issue with your caliper bracket.

The rotor does not seem to be warped... do you think I need a new one?

Well, it wouldn't be a bad idea to fit a new or good used one.
I've got a rotor hanging on the wall that 'survived' an episode like that, but it's now got about 1/4" of 'cone' to it. :P
