Besides the brake and clutch micro switches and the oil pressure sensor it has been trouble free for three years and 22,000 miles. I'm not complaining, but now I have a small issue....
Cold weather these days. After the bike is starting to get warm there are some very minor hick ups at medium/low revs. To me it sounds/feels like the ignition/injection is missing the occasional beat. Very abrupt, but also very short - not enough to stall, but enough to keep my hand ready on the clutch lever.
I'm thinking, since it's temperature sensitive, maybe not the injection? Because then it would have happened with a cold engine as well? With my limited know how I'm guessing and hoping plugs, maybe? Fuel filter, but then again not only at mid/high temperatures?
Bike is up for it's third major service. Termis, everything open and ECU. Not a single hick up until now.
Last couple of months it hasn't been flogged as usual because of the wet/cold weather.
What is your opinion and advice? :)

Gas.
I'd say see if the service, TB sync and a fuel filter will cure it, my bet it will.
If its an abrupt mis, Iam thinking spark plugs or plug wires/boots

New plugs, problem gone [thumbsup] The old plugs were identical in color, a little leaner looking than the desired milk chocolate brown.
I realize it might come back though - if there is something causing the plugs to go bad. Can't imagine that it's more than usual 8,000 miles plug wear though. If it was, wouldn't I experience other running issues, bad mileage, etc?
It is, and has always been supersmooth (for a Ducati), so I think I'm fine and will save the full injection analysis for later.

still could be attributed to gas then. old plugs weren't burning hot enough or something to handle the winter gas?

Winter gas (if that's what I got), dirty gas, water in gas, cold weather, warm garage, humidity, frozen injectors, loose plug wires, bad plugs - all possible culprits - and all contributing to unhappy plugs over time.
Off course, mainly riding short rides in less than ideal conditions won't make the bike happy.
Are there plugs that will perform better in these weather conditions?

Its not the plug that will perform better in weather conditions, but how the voltage is delivered to it. If you have old plug wires or boots, in damp weather you can get arcing before the plug. I would go back and check the basics. Make sure everything is tight, including engine grounds, fuses, relays, etc. At the service, throw in a set of plugs regardless how good they look
Hmmm.. I've got an 05 S2R 800 with about 10k mi.
Let's compare notes:
1. Mine does that miss / click when it warm, but not up to operating temp (about 130-170F).
2. Only does it at idle/throttle closed on deceleration.
3. Mine also used to result in a stall about 50% of the time. Recently, it's not doing it as often. No practical reason for the improvement, really.
4. Mine is stock. No engine/exhaust mods.
I've done new plugs, fuel filter, valves (6k service) and have had it behave the same on many tanks of fuel.
I've roughly worked it down to TB sync and/or TPS adjustment. It starts right up cold and hot and idles fine. It has stalled on me in the middle of a corner now and then. This isn't great, but I cope well.
