I have a new to me 2005 S2R800. It came w/ a full Arrow system (no udder) and an open air box w/ K&N air filter. The previous owner told me he did not reflash the ECU as it was not needed w/ the Arrows. It ran fine when I got it. I have put approx 500 miles on it.
I changed the plugs this week and they were black and sooty. I went to the local dealer and he found the CO set at 8.0% and the air bleed screws backed out 2 - 2 1/2 turns. He reset the CO to 4.25% and the air bleeds to 1 - 1 1/2 turns. The plugs look okay now but the bike stumbles and stutters at low speed and/or partial throttle. It idles fine and pulls hard.
If anyone out there has the same set up, what CO and air bleed are you running? Did you have to reflash your chip or are you using a Power Commander or similar device?

If you are running a full after market exhaust and open air box, you MUST compensate with providing more fuel to the engine!!!!!! Get that ECU reflashed or add a PCIII ASAP. Ducs are already very lean from the factory. All of the extra air you are flowing through the motor now is only making it worse. Fatten-up your mixture and get it tuned and she'll be running fine.
you will benefit from getting a PCIII or ECU flashed to fix the fuelling.
that said...
what plugs did you install when you swapped them? I had similar issues on my bike, after opening the airbox, BMC filter, arrows... but I already HAD my PCIII on the dyno to custom map.
changed fuel filter, had the dealer re-synch the TB, check the TPS, cam timing, valves, everything...
changed from champion to NGK plugs and it went away (and the bike had maybe 3000 miles at the time) and never came back.
YMMV, of course...

get a power commander asap .................do not ride the bike untill then ...unless you got the $$$$$$ to rebuild the blown motor you will have
if you cant afford a PC3 then get a full lid

or you can just choke the bike a little bit and put an un-cut stock airbox lid back on until you have the $$$ to tune the ECU
I agree the bike should run lean BUT the plugs I pulled were black and sooty, indicating rich.
I had the local dealer check it out and he LEANED the mixture down from 8.0% to 4.25% CO in the exhaust. The bike bucked and popped at low RPM.
Last Saturday I went back and he enriched the mixture to give 6.0% CO in the exhaust and it runs much better now. Air temps were in the upper 40's and the oil temp never exceeded 180 deg.
I have a full air box lid and I am going to try it just out of curiosity. A PC3 is in my future but the wife is already complaining about how much I have spent on a "perfectly good" motorcycle already :D
Speaking of a PC3, how hard is the install on an S2R800 and how close were the maps supplied? I have no problem working on the bike but just don't have the special equipment to check exhaust gas, belt tightness, etc. Is the PC3 better than a reflash?

install was a snap, and I ran a canned map untll I had the coin to get it on a dyno...
I would think that, fully tuned, a PCIII would be better, since when it's on the dyno it'll take your environment (and particular bike) into account while tuning the fuelling.
If you do get a PCIII, I have a map that will suit what you have until you can get it dynotuned and can email it to you.
