I am taking the front wheel off of my 2007 Ducati monster s4r for tire replacement. Do I need the axle alignment tool.

You need something to keep it from spinning as you tighten the nut. Some just use an allen key or a piece of metal cut to size. Since it was only $5 for the tool at the dealer, I went that route.
Why can't you use the pinch bolts?

ditto... and for chain adjustments on a SSS bike, a flat head screwdriver placed horizontally perpendicular through the top of the sprocket works better than a spanner. With the blade laying flat in the notch, rotate rear wheel to adjust (not to be mistaken for the "chisel" technique.
You should tighten the front axle, move the forks up and down, making sure there is no binding, then tighten the pinch bolts.
