I have a 98' M900 that seems to be vibrating (feel it thru the foot pegs)... more at the 2500 -3500 rpm range.
While looking, I saw this hole/opening on the left side of engine...and there's nothing in there as far as I can see.
Am I missing a bolt!!?

Nope. I don't know what it's for but you're not missing anything. FWIW, 2500-3500 is pretty low revs and will vibrate quite a bit

This is a daily driver & vibes seem to be a little more pronounced!!?
The 900 case has a few spots like that. They were used for Super Sport fairings - mine currently sports a hanger for a DP exhaust.
Like Peggy says, that range is pretty low - you are or on the edge of lugging the engine so the bike's gonna shudder and vibe.
You could check your chain and sprockets for adjustment and wear, motor mounts maybe loose, footpeg brackets, you could have a fueling or ignition problem that shows up at lower RPM's, it's pretty hard to guess.

I ride this bike a lot...pay attention to the details..not as much!! [thumbsdown]
The chain & sprockets are new as of 3/12...at the same time I had a DP 2-1 exhaust installed and valves adjusted. I also should mention I have FCR 41's on her as well.
I have also noticed that every now & then the engine spudder's (1-2 gears a little early before 7 0r 8k) under heavy exceleration.
This has been a intermittent issue....I was thinking s--ty gas?
Maybe I should consider having the carb's rejetted? :-\

Came across a 620 in the parking lot... There is an exhaust bracket there.
I guess when I upgraded to the DP 2-1, that area/connection wasn't needed, maybe? ???

I've been told I have a screw loose.
do you have a paddock stand? if so...
run the bike until it's warm and then put it up on the paddock stand, running.
does it vibrate as you're going thru the RPM range? (in neutral)
the 2v engines are only balanced to a minimal amount. some can have "just enough" to be annoying to some riders.
the 90deg pulses also throw some folks of when they've been used to a japanese I4 or parallel twin (which runs like a single, both hit at the same time).
maybe compare it to another person's monster too?
check the motor mounts, but if that was your problem you'd proably be posting different questions ...
but there is defiitely more vibrato in this engine at lower RPMS due to the design.
