So I'm trying to track down my problem. When the bike is cold it wont start while in gear. (Will start in neutral then can be put in gear just fine)
When the bike warmed up (after about an hour of riding) it would start in gear. The only thing I've done with the clutch area lately is remove the slave cylinder from its mount to replace my front sprocket.
I'm open to ideas as to why this is happening / how to fix it.

sidestand switch disturbed whilst you were front sprocket changing??
Won't crank at all or turns over too slow to start? If it cranks too slow, clutch drag is the problem. No crank, check the sidestand switch. If the bike has a wet clutch this may be normal due to the cold oil. Wet or dry, bleeding the slave might help.
It wont crank at all. It acts as if the kickstand is still down. But in neutral it will start up just fine. Is there any way to adjust the kickstand switch? (I'm assuming its the black piece that is bolted on top of where the kickstand pivots?
your clutch is dragging.
you need to bleed it.
pulling the slave off can cause it.

This makes me think its just dot4 brake fluid...but that seems odd to me. Can someone clarify?

And its the same process and bleeding brakes? (only reason I ask is because this is my first bike that doesnt have a clutch cable. That and sometimes ducati has an odd way of doing things)
I bled the clutch and it still wont start while in gear. I took the slave cylinder back off to see if everything was lined up correctly. I noticed that when I place the slave cylinder back onto the rod it will go on most of the way but at the very end it feels like I have to press it on. Almost feels like I'm depressing a brace caliper to put a new pad in. Is that normal??
Also the first time I took it off to do the sprocket, the rod that sits inside the slave cylinder rotated a bit, I put it back where it was at first then put the slave cylinder back on. Would that have anything to do with it? I'm starting to run out of ideas.

Another question, should the bike be in neutral when I reinstall the slave cylinder?
The bike won't care what gear it is in when bolting back the slave, nor would the rod rotating. Having some residual pressure in the slave on reinstall is also normal. I'm thinking you probably are having a problem with the switch on the clutch lever that allows starting in gear with the clutch disengaged or related wiring, particularly if the bike shifts well and you can find neutral with the bike running. If you jump the wires from the switch and the bike starts it is the switch or adjustment.
Neutral is easy to find and shifting isnt an issue. From what I'm reading in places a Jumper mod is suggested for the clutch switch and kickstand switch. Can someone walk me through the process for both? (I know its simple but its the whole measure twice cut once thing)
Figured out what my problem was. The plug for the clutch switch that is behind the headlight came partially disconnected. Pushed it back together and everything functions normally now

Ugh. i was gonna reply but it was corrected on the 2nd page... lol. I was gonna say mine does it every once in a while but it is always the switch acting up on the clutch lever assembly. Just let go of the clutch and re applying usually does it.
It happened to me three times. At a traffic light, bike stalled and couldn't start in gear. Had to put it in neutral first.
I thought something was broken, but turned out it was because I didn't pull the clutch lever (CRG lever) all the way so that the tab on the lever didn't touch/press the switch.
I tried at home, bike in gear, I pulled the lever all the way until it contacted the grip (to ensure the tab press the switch) and bike started. Tried several times and bike started every time.
