I searched but didn't find anything specific to my issue so here I am. 04 620, 70k miles.
After a 150mi or so ride last sunday, monday morning to work, bike was very reluctant to start. After fiddling with the high idle lever a little, it fired reluctantly then after a few seconds settled into a rhythm. Figured it was just a one off, but the problem has come up every morning to work and afternoon coming home.

I checked voltage at the battery and found this:
key off/engine off - 13.36
key on/engine off - 13.05
key on/engine on @3k - 13.98
so it doesn't seem to be the battery or the stator/rectifier (which have all been replaced in the last 20k miles or so).
It seems to run fine once it's warmed up. I thought maybe I had a bad tank of gas from the shady gas station in Mentone, but I've burned through that tank commuting.
Any suggestions?
Could just be bad gas, happened to me once. Check your plugs too.
Burned through the tank doesn't mean there isn't yuck in the bottom of the tank. See what is in there. Check your hoses while you are there and, if you find crap in there, change the filter.
Sorry to bring this back to life, but sounds very similar to what I've been dealing with off and on for a month or so.
No high idle lever on the 06 S2R1000, so to keep it running I've had to hold the throttle. As above, once it's on the road and running for a bit, seems to be fine. I have had on occasion the same issue in the evening when preparing to go home. I get gas at the same station every other day (~35 mile one way commute) running 89 octane (I've run 89 through it since new).
Air filter is brand new (K&N), as are the plugs (NGK Iridium), and I'm 2k miles into this oil change. Battery is a 2 year old Shorai which has never given me a problem. Tank was replaced under warranty early 2014 (~15k miles ago), was coated, and had a new fuel filter installed. Any ideas?
It's about due for a valve service.
At 15K on the fuel filter that's where I'd look.
More important on high pressure systems.
S2R1k's have big heavy valves with little tiny 7mm half rings.
As such, they are prone to breaking half rings, especially on the intakes.
Closer clearance jumps up by ~.003 when that happens.
Starting and idle quality deteriorate as closer clearance increases.

If your bike still does this after the service try conventional spark plugs and see if it helps.

Spark plugs were done at the same time as the last oil change. Didn't start happening until lately. I'll give the fuel filter a change first and see.

The reason why I am recommending copper plugs if you still have the problem is the higher voltage required means a better spark kernel and easier starting.

Thanks Howie, I'll keep that in mind. Picking up a new filter today. Probably change it out this weekend.
BTW, I'm running the larger gapped Iridiums.
Changed the fuel filter and while it was a bit dirty, changing it didn't help the running issue. Side note, I did find out that I had an exhaust leak from my vert cyl and tightened that down.
Gonna have to take it and have the valve service done anyway. Nick may be right about the half rings.
Might as well get some dyno time and get the PCIII custom mapped while I'm at it. The map I'm running now is a modified map I got when I put the boomtubes on.
Refilled the tank this morning and it is running no better. In fact, it seems to be running a bit worse.
It will fire right up, then die a few seconds later. After that, starting is harder and will only run with additional throttle, even the slightest bit. On my way to the gas station (1.3 miles) there are six stop lights. It stalled at every one of them that I didn't keep a little bit of throttle when coming to a stop.
Even on the way to work this morning when the bike was fully warmed up, it stalled on the freeway during slow traffic when I pulled in the clutch.
Once I got to work, it was idling a bit low and seemed like it was fighting a bit to stay running.
