Sounds like the TPS is off. Do a valve check, belt replacement or torque setting. Them Googe Brad Black and download his 2V papers.

You need to start from the basics:
   Compression is good?
   Valve clearance and timing correct?
   Throttle stop screw set correctly?
   TPS correct?
   No vacuum leaks?
Throttle synch and CO trim set correctly?
Maybe a thing or two I forgot.

To set CO properly you will need a scan tool and exhaust gas analyzer.  TPS can be done with a multimeter.

Check with your local club board on this forum for recommendations on a good shop.

My 2000 ie does exactly the same, always has.

If I adjust the idle screw so it revs at about 1100 rpm at idle it starts instantly and runs perfectly BUT I hate it to be idling that fast when it is in neutral at the traffic lights so I have adjusted the idle so it idles at about 900 rpm.

When the motor has warmed up after a few minutes riding it will idle at the traffic lights at 900 rpm for a few seconds then it begins to splutter and I give the throttle a blip.

For a cold start I open the throttle about 1/8th of a turn and it starts instantly.

I have got used to all of this. Maybe some fine tuning would fix this "problem" but I don't care, and I live happily with it.

1100 or 1200 rpm is good. 900 is a bit low.
You had it set nice
