The '06 ECU runs closed-loop with an O2 sensor.
'05 M1000 did not have an O2 sensor.
So just from that, it'll throw a code and run whatever default map/settings it would do in response to that.
I wouldn't think there's any harness interface differences other than the O2 sensor hookup.
But it'd be worth carefully comparing the respective wiring diagrams.
I'd expect that if you re-flashed it with an '05 DP configuration, it'd be fine.

are you going to swap throttle bodies too? the m1000 throttle bodies are 45mm where the s2r1000 are 54mm

Well, yeah, it says 54mm.
All the 2-valver throttle bodies I've seen have been virtually identical, as have the manifolds they plug into.
IMO, it's just a typo.
