Ecu with new full exhaust and imoblizer

Since the key codes is stored in the stock ecu, If I were to get a complete exhaust system (Remus) and it comes with a new ECU, how does that factor play into the imobilizer. Does the aftermarket exhuast come with their own ecu? or is it subbed out through ducati under the exhaust manufactures name.

I don't think so. Only 'new' ECU that I know of is the one you get from the dealer at $1200. I can't see Remus offering a replacement ECU packaged with their exhausts. You can have the stock ECU reprogrammed to match the Ducati Performance Termignoni ECU, and disable the immobilizer for around $450. That would accomplish the same thing as the Ducati Performance ECU only without the immobilizer headache.

Nice! I'll keep that in mind. The reason why I asked, is because doesnt the termi exhaust come with an ecu for their complete system? Id love to get rid of this imobilzer thing.

Yeah the Termi kit comes with the ECU, and it is immobilized as well, but ONLY if you have the dealer 'marry' it to the bike(you may ask him not to perform this step, and it will have no other result besides no immobilizer function). You have a couple of options here. 1)You can scour eBay looking for a deal on S2R800 Termi kits. I have the same bike as you and that's how I got mine, for $800 vs. $1600. It was brand new in box. A lot of dealers are unloading them since the S2R is no longer made. There are no full kits by Termignoni for S2R800 that I know of. They only come as slip-on kits that utilize the udder, which means you'd still have to buy a midpipe, and use your stock headers. I think Zard makes a full kit, and maybe others as well, but you still have to use the stock headers(includes everything from the headers on back). 2) You can reprogram the stock ECU to DP spec, and have the immobilizer function disabled. All changes can be returned to stock if need be. This is what I would have done had it become available sooner. Then just chop the airbox, buy a BMC or K&N filter, core the cans out, get a midpipe(optional but best) and have the dealer adjust the TPS and fueling. A whole lot cheaper but a little more work. I personally like the look of the stock cans albeit their length is a bit excessive, and their weight is obscene. Fully core them out, chop 'em down if you want, and save a lot of weight. You would have mufflers that sound and perform on par with aftermarket.
Look for more of my posts, somewhere there is a photo of my bike utilizing the DP ECU+airbox, Quat-D midpipe, and cored stock mufflers. If I had to do it all over again I would go the reprogrammed stock ECU route. Look for a stock ECU on eBay if you don't want to be without a bike for the time required to reprogram. Don't look for a night and day performance increase though, just smoother running at low rpms. Flat spots won't go away until you invest in a Power Commander III and a custom map. Good luck with it, if you're relatively handy you can have some real fun modding the exhaust.

I have a full Remus exhaust with Ti Powercones on my '07 S2R, and I like it. I installed a PCIII with the open airbox/FBF airbox map downloaded from the Power Commander website, and it worked out nicely. The PC poses no problem for the immobilizer or ECU. The craftsmanship and design of the Remus system is outstanding. The system is full, meaning it goes completley to the cylinder heads; you don't have to keep the little headers like with other systems, and it looks a lot nicer. It also costs a lot; I paid about $1500 for my system, plus the Power Commander. I bought it through Chris Kelley at Ca-Cycleworks, as he was the only one who showed me the Powercone option.
