Puff of Smoke Then Runs Rough

I took my '99 M900, which has 30K miles and I've owned for only a few weeks, out for a little spin after work and had a problem. I hadn't gone far when I realized I'd forgotten my ear plugs. Turning for home I got after it a little - not hard at all. Just a little something to feel that torque - which is a big reason I love this bike. Anyway when I went to third (I think) the bike bucked and hesitated. I looked down and saw a shadow (it was evening and the sun was very low behind me) of a puff of smoke from the exhaust pipe (I think). The bike continued to run rough - hesitating and surging and didn't want to pull.

I babied it home (only a mile or two) and parked it. I looked at the plugs - black as usual (another problem I'm fighting at the moment) but no oily residue. Very dry and sooty. I checked the oil level and it seemed high so I drained a bit out to put it firmly between the lines.

The next day I pulled the carbs (running rich) and installed a new set of jet needles (clip in the second from the top position), 42.5 pilot jets, 142.5 main jets and new springs. After I got all that installed and the carbs put back on it was too late to take it for a spin.

Today I was able to take it for a spin and it seemed to still be rough. The thing pulls pretty hard when you get after it a little but there is still something going on.

I hope someone out there has some ideas about what the problem might be. I'd really appreciate your input - and thanks.

At 30K I'd replace the needle jets. ;)

Forgive me but is this the smae thing Factory Pro calls Emulsion Tubes? If so they are on order (1 week and counting). Factory Pro didn't have any in stock.

Needle jets...emulsion tubes, same thing.  Over time they wear oval and cause rich running at part throttle.

I ordered mine from Chris at Ca Cycleworks last week, despatched same day. They stock Factory Pro gear and are sponsors. Worth checking in future or if further delays.
