M696 Sputtering

I bought my first new motorcycle about a month ago, an '09 Monster 696.  The first 500 miles or so, everything seemed okay, but I didn't ride it very hard because the guys at the dealership told me to go easy for the first 600.  Shortly after 500, I was in 2nd gear at around 4400 RPM and she started sputtering.  I laid off the accelerator and letting the engine slow down to about 3000.  then, I tried to smoothly accelerate through the 4500 range up to about 5000.  The sputtering stopped, but there was a noticeable lapse of power between about 4300-4500.  This lapse and occasional sputtering has continued and has even spread to about 4200-4600, especially in the first 10 miles or so.  I told my mechanics about it at my first scheduled maintenance, but they said nothing was wrong. 
Is it just this "flat spot" that people talk about?  Will an exhaust upgrade and a tune to a richer burning fix this or is there something more serious going on?  has anyone else had this problem?
I saw this recall on another thread.  Has anyone gotten this done and it fixed it?

That recall is a good place to start.  The recall is for reversed polarity at the coils. From the way you are describing the way your bike runs it is neither normal or acceptable.

That recall was for bikes made the first few months of production, unless yours has been sitting in the showroom for eight months it shouldn't be that.

There is a little flat spot in the power around those RPM's.  Sputtering i don't know about.
