Do the ECU settings reset without a battery for extended periods?

I take the battery out of my 2000 m900 each winter and bring it inside- I rode the bike the other day for the first time this year and it wasn't running great, which could be attributed to the fuel stabilizer or it occurred to me that the ecu could reset if it doesn't have power? Am I wrong - is there a built in battery (that could be dead in an 11 year old bike)? My bike has run rough a few times in the past that was sorted out with a tune up, so I'm wondering if this is the culprit...

The ECU is flashed permanently(or until re-flashed)


I would bet it's from the fuel.  Does it run better after a fresh fill?

I haven't had a chance to ride it enough  :-\ just wanted to check since it go me thinking.

It's gonne be fuel or something related to it -- fuel filter, injectors, carbs, spark plugs.  They made both carb'ed and fuel injected 900s in 2000, right?  Definitely not the ECU
