Rebuilding a 2004 DM620 - What are things involved.

I have stopped riding my monster at little over  57K now.  She is running really rough.  Gasping it seems.  When I gas, there is a lag and like there is air gasping or hesitation.  She has been maintained for valve etc. 

But I am going thinking that I need to rebuild the engine since i can't find a used low mile engine to swap.

Can anyone here tell me what does rebuild exactly mean? and what exactly gets changed?  What are the parts that need to be replaced? 

Anyone done it?  What kind of cost did it entail.

Any info about rebuild and what it entails is greatly appreciated.

If the only maintenance you have done is valves and oil changes:

the throttle bodies could be out of sync, there could be a vacuum leak in the evap (charcoal canister or replacement hoses), or any of a number of things that don't require a rebuild...

Before doing anything a cylinder leakage, or at least a compression test is in order.  Passes and there are no scary knocks find out what the real problem is.

Overhaul:  replace and machine what is needed.
Rebuild:  Replace common parts and machine.
Re manufacture:  Replace all but the really big parts.

The definitions do vary from shop to shop.

In addition to Howie's suggestion for a compression check, the throttle bodies develop a carbon ring around where the blade normally sits (at idle).  Clean up the ring, check the hoses per Dirty Duc's suggestion and go from there.  Also, fuel filter?  Leak on one of the internal fuel tank hoses causing a "bleeding internally" condition?

57K on a 620?  I wouldn't suspect that it's time for a new motor just yet.  This spring my shop did a major service on a 140K Multistrada...

 Sounds like fuel filter to me. If it's original its past time to replace anyway.

fuel filter has been replace around 20K ago. 

I will definitely look into this points pointed out here.

Well, since Ducati recommends changing the filter every 6K that would be a good place to start.  You also get to check out the internal fuel lines and condition of the fuel.

Yes to all of this.  20K on a fuel filter is a bit much...
