I would really like to know where you guys go to find most of your aftermarket parts and upgrades. Are there any larger online retailers where you find good deals on stuff?

Depends on your model of Monster but for my S2R my go to places are

Monsterparts.com - Jeff goes above and beyond
Pro Italia - If they don't have it they will tell you who does and give you there contact info.  Their service is awesome
MotoWheels - Great wheel selection and other farkles
SpeedyMoto - Cause there stuff is just sexy as hell....
