Bulbs are good, wiring is good, fuses are all good, where is the headlight relay and how can I tell if it's bad?
Quick responses would be great, I ride 140 miles to and from work daily....

Did you look at the fuses and bulb or check them with a meter?   Eyes can fool you.  There is no relay.   Does the passing flasher work?  Tail and license plate light?  There is a wiring diagram in the back of your manual if you still have it, if not go here:  http://www.ducatiusa.com/services/maintenance/index.do

I just looked at them. I don't have a meter, but everything except the headlights work. The flasher doesn't, but the blue high beam indicator does.

Get yourself a meter.  A cheap one for $20 and a bit will do.  Disconnect the connection at the head light.  White is low beam.  Yellow/ black is high.  Yellow is the small running light.  Running light and low beam comes on when the key comes on.  Both low and high are on when the pass button is pressed on the left hand switch.  Black is ground.  If there is battery voltage at the appropriate wire at each position of the switch.  If so, you either have a bad bulb or the socket or connector are bad.  No power, work your way back.  Power for low and high beam come from the left hand switch, but so does the instrument cluster, so the switch is probably OK.  My guess is either bulb, connector or socket

Headlight on the bike in question is not OEM; aftermarket dual headlights.

You need a meter to diagnose this easily.
