The T marks on the OE Magura bars (at least I think I remember them being Magura bars) - what are they for? Alignment? To what?

I have + signs on my bars and  they are aligned to the inside of the top triple camp handle bar mount. So to answer your question, yes. I believe so.

Sooo...not trying to be obtuse but they align to the clamps to where they split right. Reason I'm asking is the S4R I got came with a brand new replacement tank, and the clutch side switchgear was hitting it. I adjusted the steering stops then I noticed those little crosses on the bars. They were way forward of the splits in the clamps, so I rotated them back to align with the splits and was able to reverse the adjustment I had just made to the stops. Also the throttle cable the way it's on top of the bars interfered with the stock mickey mouse mirrors. Now they don't so much. I think the PO was just one of those people who probably shouldn't have bought the bike to begin with. Just like me it was an impulse buy for him. Sat in his garage for ten years then he sold it to me so he could go full retard on a 400 gallon saltwater fish tank. I've never had one of these so I'm doing an inspection, making sure all's OE before I go a moddin'.

The handle bars sit in a "U" saddle. I looked in my workshop manual and section "H" vaguely indicates that the marks are to be centered so they are equidistant in the clamps. Meaning if you are sitting on the bike and looking at the marks, they should be the same distance away on the left and right sides from the outside of the "U" clamp.

The manual does not qualify if the marks should be rotated toward the headlight or toward the gas tank. From what I"m getting from your post, I think this is what you are asking.

That said, I think falls to user preference.
