would the frames size, tank size  be the same? I think the seat height is taller on the 1000. Also if they are where does the extra height come from?

The chassis stuff is all one size.  Frame, seat, triples, forks, bars, rear-sets, etc.

The ride height comes from the suspension linkage.

Parts will swap across many models/years.  Granted that's not 100% across the board.  But for the most part stuff is all the same.

OK. I loved how my m800 felt like it was the right size, but my s2r 1000 always felt bigger. Maybe because of the clutter up rear end with shotgun pipes.

I also went from a first gen Monster to an S2R 1000 so I know what you mean about the S2R feeling bigger.  I think the primary difference is the difference in peg/bar location between the two.  Wider bar with less sweep, and pegs a bit higher, on the S2R.  Plus maybe a little more ride height.  Makes is seem like an entirely different bike...when its really not.
