De-carbon pistons?

Without pictures I'd say you're fine, and yes you may have a mixture/temp difference between horizontal and vertical cylinders

Not sure how to quantify acceptable carbon buildup.

I use piston pins for spacers to hold the cylinders down.
Not all that helpful if you don't have 4 of 'em layin' around.  :P

I'd leave it alone and use some chemical carbon cleaner as suggested earlier

Yeah, that'd be fine.
Or even PVC pipe.

Doesn't need to be super bulletproof, just keep the cylinders down good and snug to the cases.

I use the piston pins 'cause they were laying around and the right diameter and length.

You could notch the ends so they're not sitting on the 'ring' that the head seals against.
