It's not that I hate the coffins as much as I hate how they fade and look old almost out of the box. Can I replace the Master Cylinder and Clutch Reservoir with an aftermarket option without changing the entire front brake and clutch system?

Yes,

You can spend big money on Brembo aftermarket or pick up a used OEM off of another bike.
The mounting points for the lines are different on each master cylinder, so you'll have to figure out something with that.

After going through all this and kind of half-assing things with it,  my advice is to just ride and work on these things when it gets cold out.

My setup (Has changed since picture was taken). Don't use tygon. Figure out a better mounting solution.
