Sorry for the late reply guys. Just had a baby yesterday.  When I turn the key the pump comes on for a few seconds, the stops. Once the bike turns over, the pump runs continuously. Its still very rough, dies frequently, and at first start using the throttle kills it. (thats with the throttle advance, if thats what is called, all the way up). I also hear a knocking. It sounds like its coming from the lower cylinder area. Would seafoaming it be a bad idea?

Considering my complete lack of the necessary parts, the doctors called it a miracle  Thanks.

Regarding the bike, ducpainter mentioned backfiring through the intake. I took of the air filter and did see combustion coming up.

I'd do a compression or leak down test.
