I know there's the thread "All About Fuel Tanks," but for some reason I'm having a hard time understanding it.

Will a tank from an 06 S2R 800 fit a 98 carbed bike? I'm guessing the answer is that they're different, and I'm curious about what makes them different.

The big differences are material and the underside of the tank.  The plastic tanks have a big hole with a flange that holds the fuel pump, fuel filter, pressure regulator, and inlet/outlets.  The shape of the underside is slightly different, but I don't think that is a problem here.

The easy way to do that is with the CA-cycleworks tank flange.

You'll also need the hinge and mount for the plastic tank and maybe the plastic tank catch at the front (because I don't know if the 98 catch has the same attachment scheme to the tank).

You'll lose about 2 gallons of fuel capacity, and gain the expansion issues associated with the plastic tanks (but you'll also gain dent-proofness).

What tanks will be headache free for me when installing?

Any carb'ed Monster should be the same.  All 93-99, and some 00-01 (the turn of the century led to a "casual" transition to fuel injection). 

The metal fuel injected tanks look very similar on the outside, but they have all the fuel pump, etc. inside the tank.  I'm also not sure what the front latch piece looks like.

Any late...2K up carbed tank will also have a different seat cutout.

DP, in that other thread I remember reading that the seat cutout is just slightly different? How big of a difference is "slightly."

I've honestly always wondered if my seat or tank were mismatched, because they never seemed quite right. I wouldn't know how to tell though.

If you scroll all the way down to the last two pictures, the nipples (or whatever you want to call them) are in a different orientation than the ones on my tank. However the labeling for them contains the same names (drain, delivery, and bleed). So, I have two questions about it: does the orientation of them matter? Are those things rusted and deformed beyond use?

The seat cutout is about an inch longer on the later tanks.

If you have a large gap between the seat and tank you have an early seat and a later tank.

The upside is all the later seats will work whether it came from a steel or plastic tank.

That is a very early tank.

I'd skip it because of the delivery nipple being broken...never saw a tank with that...and it's probably rusty as hell inside.

From the looks of the sharpie marking on the inside left lump, I suspect they were trying to fit it onto an S4.

If you can get that tank cheap enough (close to free) it could might pay to send it off to ducpainter for reconditioning,  assuming he could do something with those severely circumcised nipples and keep the cost reasonable.
