I have a full Zard system on my '06 s2r 800. Will a power commander do me any good?

It should.  I have the same bike and exhaust and I got a power commander but I have not gotten a custom map yet.  Assuming that you experience no backfiring/popping, what you should do is ride it around for a while then get a fuel air adjustment by the dealer and see how it feels.  If you are still not happy then get the PC but realize that without the custom map the PC will probably not give you optimal results.  The fuel air adjustment by the dealer is about $80.  The PC with the custom map is about $600, but will guarantee you that your bike will be in the optimal range.

I did have some wicked popping during deceleration, but one of the nuts on the front head pipe was finger tight.

Thanks for the info
