Bike running lean after 7,500 mile maintenance

I have a 07 S2R 1000 with 7,000 miles. For the 7K miles the bike ran great. No idle hunting or exhaust popping during deceleration. I have also ran the bike without an exhaust just the udder, and with some Arrow slip-ons with the stock ECU with no problems.

I just had my bike serviced for its 7,500 mile maintenance and now the bike pops during deceleration and idle hunts. The old spark plugs did not show any signs of leanness. They did remove the ugly emission part that vents the gas tank and rest the TPS.

Has anyone encountered this before were your bike started to run lean after the 7,500 mile maintenance?

The only things that I can think of that could of contributed to this leanness is they did not plug up all the holes when they removed the emission parts or the resetting of the TPS.
