I ran into the same problem about 4 years ago with my Ducati S2R 800. I had Arrow Shotgun pipes (full system). I liked the look of the Boomtube exhaust system.
Ended up getting the exhaust. The sound is nowhere near as good as the Arrow and the power is slightly reduced. That said, nitpicking on HP numbers for a 2V monster is like turbocharging a pinto. You can do it but whats the point. If you wanted HP you shouldn't have bought a 2V monster in the first place. Handling (during turns) was noticeably more consistent.
Also for me I put at least 7-8k miles per year my the bike. This means a lot of tire changes. And advantage of a shorty is that you dont have to waste huge amounts of time taking exhaust components off just to get the wheel off the bike. Seems kinda stupid they designed it that way in the first place. Probably better off with a double sided.
That's my .02. I'm kind of a practical person.
Beware that shorty's will require more engine mods. If you dont have a PC-V or a flashed ECU. I wouldn't bother.

That is what I surmised also when looking at the MWR air box and filter mod picture. I have the same set up except I made my own pieces. I strongly suggest that anyone contemplating similar to definitely install a Power Commander first.

The example is an 1100, not an Evo. The Evo has been tuned a little from the factory and won't react the same way.
I don't know if the Akrapovic exhaust is the main reason for the huge power increase, but if it is - it probably has something to do with them being dual, large and less restrictive. How well a small single exhaust will do isn't obvious.
I believe the best improvement will come from a harmonious package air/combustion/exhaust. Usually, that means open intake, fueling (PC or similar) and better exhaust flow.
If the Akrapovic isn't the main reason, then it's a combination of the larger intake and a very good Dyno job.
It would be extremely interesting if you have it Dyno'ed before anything is changed, then tuned with an opened airbox and a PC5.... and finally with a small single exhaust.
