The two little black cylinders below the ignition switch mounts are diodes for the Motogadget turn signal light. The yellow wires poking out at an angle below that are the headlight , wired directly to the harness.

it means you missed the point.
"mil spec" is mostly useless because it encompasses a bunch of different wiring standards. Some may be appropriate for an exposed application, MOST are not. and vendors are happy to tout the 'mil spec' label because people will buy it without realizing they will be rewiring things in a year because it has melted or disintegrated.
TXL/SXL/GXL/SGX xlpe wire is designed for exposed use next to an engine -- inside car engine compartments. The type designation refers to the standard and thickness of the insulator. All of them are designed for high heat, acid, fuel and oil exposure.
TXL is the thinnest and SGX is the thickest (for batteries primaries). Most OEMs use TXL. SXL is thicker and is what I've used for loom projects on bikes -- I've rewired half a dozen Pantahs with it and used TE connectors for everything.
There are at least 2000 different "mil spec" wiring specifications and some of them are not appropriate for high-heat application or exposure to fuel or oil. Some are for electronic applications, that was my point. Buying "mil spec" wire may be a waste because it isn't the right "mil spec" for an exposed near-engine application.

When done, how will the loom be attached along the frame? With those black rubber button loop things in the pics? Or are those just to hold the wiring while it's being worked on?

Those are used like a second set of hands while working. It'll be 'tight' I promise.

LH SF switch connector original location.
Cut and pins removed from connector
Trimmed to new connector location, needs to be exact.
Seal and new pins.
New pins into the connector.
Couple minutes later, bingo.

Once routed, what's keeping that run there? I see it's passing under the throttle cable (I think) - is there some sort of clip?

"I don't have anything on it now, it is actually is pretty stable the way I made it. Once the main harness is done and attached I'll see how it feels, I will prob put a really small zip tie near the corner it turns. It won't be visible on the outside of the frame."
Right side ready to get wrapped, once we decide on what will be used.
