Its a 2008 S2r 1000 with 2500 miles .....I can hear it in the garage right now begging to be modified....So lets hear your thoughts .

Ooooooooooooh that thing is sexy awesome! I agree with the previous post, let the bike tell you what it wants.
My humble input would be that those mirrors gota go...bar ends look so much better...just my opinion.

I think the most pleasing mods would be exhaust.

I'd modify the odometer reading, first. I hear it increases significantly as the wheels turn!
The most effective performance mods for most modern Ducatis (considering biggest bang for the buck) are sprocket(s), tires, shock, fork retune, lighter wheels, pipe/ecu/air filter upgrade, slipper clutch, other engine work....in that order. Shock, if you buy one, should have adjustable ride height so you can increase the length of the shock to put more weight out front. You might consider dropping the triple clamps on the forks to achieve the same effect. Some folks (the author raises his hand) do both. The stock mirrors suck. So does the stock oil filler cap.
Other things folks encourage include a lighter flywheel, lighter clutch basket, cams, etc. I'd suggest you ride a bike with the mods you're considering first. I, personally, feel that excessive engine mods (especially reciprocating mass changes like the flywheel) somewhat ruin the character of two-valve motors. If you wanna go really fast, get a four-valver. If you wanna have tons of fun, get a two-valver, set up the suspension correctly, and have some fun.
Of course, there are TONS of cosmetic mods you can do, too. Look around, find what you like, spend some moolah at a local establishment if you like having one around.
Everything herein is based upon personal opinion, and as such SUCKS. Form your own opinions if you want some that don't suck.

I'd suggest starting with mods that are free.
Open up the clutch cover to get the clutch rattle. Just unscrew it, put a smaller spacer on each bolt so it lifts the cover just a tiny bit and see how you feel about the sound.
If you're going to chop the tail, chop the tail.
Surf around the Acessories & Mods threads. Lot of great ideas and cool tips. There are a lot of mods that are very cheap and look really cool.
It's your bike. Just keep riding it and making it more yours.

Problem is that you can't hear what she's saying with the stock exhaust....
+1 on the drinks though
A realistic budget might be smart, it will dictate which mods are possible and which aren't.
IMO:
Stock brakes and engine are fine - springs maybe not, at least if you're 190/200lbs or more. Get them set up for your weight and type of riding anyhow. Done correctly it transforms the ride.
If you, after riding it for a while, want easier turning - raise the rear, by adjustment rod, one or two full turns on the adjustment rod.
For all the other beautiful and exciting mods, exhaust first - take your time, read DMF opinions for hours, be critical and have a great time. Riding is the best way to determine what you want, track days included.

Take the frame sticker off and ride the hell out of it!
Oh yea, I think a good first mod is to lose the Mickey Mouse mirrors.
CRG's rock for bar end mirrors. Rizoma makes some cool mirrors also.
