I can’t find 2001 900ssie parts manual or shop manual, they only go to 2000 for some reason

That was my concern . They can move during reassembly with dire consequences. You goop it in place or it just stay stuck on if not replaced?

If so, the other side is behind the starter idler gear, so only the alternator cover.
I'd clean it up and JB weld it inside and out.

It’s actually on the case, not the flange. Other side is inside case. Have a micro camera I will get from the shop on Monday to see if it’s all the way through

There's a 'well' on the other side of that crack, where one of the M6 case bolts goes into.
An earlier 900 case I have here the 'well' is ~10.8mm diameter, any JB weld in there just needs to be a hair bigger than the 10mm diameter head of the M6 bolt.
Or you could butter up an aluminum slug ~10mm OD, 6.5mm ID and maybe 12mm long with JB, butter up the 'well' inside, and use a slightly longer bolt. Still JB the outside too. There's no oil pressure there, it's just sitting in oil.

If you can TIG it, do that first.
Once it's JB'd, I don't think you can get it clean enough to TIG.
